Werner had three goals in three matches for Germany this month. Wednesday's goal for Chelsea was his first of the campaign.
Reece James won the penalty that was awarded to Chelsea in a shootout, as Chelsea advanced to the 16th round of the Carabao Cup.
The Blues won the shootout with 4-3 thanks to a full-back.
Cameron Archer, a young Villa forward, scored a goal to secure a draw in normal play. He also headed a header for the Blues after Timo Werner had placed them ahead.
Chelsea will host Southampton in 16th place in a competition that they won last year in 2014-15.
Wednesday's win extends the reigning European champions unbeaten start to the season. They also top the Premier League with 13 points in five matches.
They looked set to win the game in normal-time, but Werner rose in space to cross James's goal line and score his first club goal in eleven matches.
Although the German could have added to his score soon, he missed a shot at close range that was too far away from the target.
Villa had been as good as they could during the match, but Villa won when Archer used his brilliant technique to score a head equalizer.
The 19-year old scored four goals in his two EFL Cup matches this season. He also scored a hat trick in the 6-0 victory over Barrow in round 2.
This was also the first goal Chelsea conceded in open play this season.
The shootout ended with Ashley Young hitting the crossbar with Villa’s second penalty. Kepa Arrizabalaga saved Villa’s third from Marvelous Nakamba, giving the advantage to the home team.
Ben Chilwell struck the bar to send it to the last set of penalties. James, however, made no mistake to seal the Blues’ progress.
