The FA charged Manchester City after fans invaded the pitch.
Thousands of City fans poured on to the pitch at the end of the game as the club won its fourth title in five years.
The keeper was attacked while the bar was broken.
The city has a week to respond to the charge.
According to the FA, Manchester City failed to ensure that its spectators conducted themselves in an orderly fashion and refrained from using threatening and violent behavior while encroaching onto the field of play.
Greater Manchester Police said last month that it was still investigating a number of offenses, including criminal damage, after two people were charged in relation to the pitch invasion.
City scored three goals in five minutes to come back from 2-0 down to beat Villa and win the title.
